I've decided to post all my stray ideas here, maybe I'll be able to use them, or maybe they are just for the lulz. I'll write anything I come up with, so some ideas might be rather ridiculous.
Spirit ship, thing
You place glyphs on a ship, similar to the jinx from Lunar Diplomacy. This enables it to sail through spiritual and magical barriers. Glyphs must be placed in a special way, according to a riddle.
Cat Soul-Swap
Not very originial, but I liked the idea of you trying to solve a puzzle, while your cat is messing around in your body.
Nazca line
A huge Nazca line (http://en.wikipedia.org/wiki/Nazca_Lines) when there are enough people in it, or something, a huge mean beast is summoned.
Alternative gods
Not 'real' gods, more like a demon or an upper-being of some sort. Their existence is tied to a stone circle (like Stonehenge) and their worshippers has come to these circles for years to worship them. The 'gods' draw power from anyone within their stone circle, and over the years they have accumulated mass amounts of power.
Prague, city
Inspired by Prague from the Bartimeus-Trilogy. With the same atmosphere, also the air is thick with magic from centuries of wizardry, necromancy, demonology, alchemy and other lesser known branches of the magical arts. This has caused a problem with free magical beings and other spirits having easily access to the city and wreaking havoc, especially favoured is the form of an already dead human, so the nothing dead stays in its grave. The 'government' (called the council) are unable to handle the situation.
Speed Duel
Either as a new option in Duel Arena or a quest fight os some sort. Like a normal duel, but everything is speeded up drastically, expect an extremely sort and fast-paced duel. Special attacks are banned, for obvious reasons.
Duel Circumstances
Using either the new invention of that Wizard from Ardougne (Com-something) or some ancient magic. You create a barrier all the way around the duel, within the barrier, the circumstances are changed. For example snow, or in the middle of the void, dreamland, or something, possibilities are endless. Could either be addition to Duel Arena or quest gimmick. Different types could be unlocked through hidden miniquests.
Peach and Cherry trees
Both should be plantable in your Player-owned-House. We already have peaches. Cherries should be stackable in stacks of 10 and heal 3 hitpoints each. Apart from that I have no idea. Possibly the ones in your PoH, should bear less fruit/no fruit.
Chemistry
I loved Recruitment Drive. More Chemistry puzzles of some kind. NOT HERBLORE.
Supernatural-Sunheaded-Mummies Extremely random!
A mummified body, with bandages and all (in good condition) with a huge fireball as head. I imagine three forms. 3 meter high MAN with, his head is very blazing. 2 smaller women shaped mummies, kinda like some elegant twins or something, their heads are more like glowing spheres, less violent than the previous shape. 3 small fat kids, very fat, much more playful, their suns are quite small, but shoots small rays and flares out.
The door with the fire key
A huge door, pretty painted. Has three holes in it. Can only be opened by 3 people casting a fire spell simultaneously. Again quite random.
Shifting Sands
Small holes or tornadoes of sand, that transports you to another place within the desert. Could be implemented in newly added desert to avoid that people are annoyed. Could have some way of determining where they lead, so they are not completely random.
Battling Clown(s)
Some way of fighting a clown. Again quite random.

Not impressive, rather short. A part of the puzzle is good, some is just meaningless crap. 3 of the requirements seems to be there, just to be there, like the second part of the puzzle. Much of it doesn't make any sense at all.

Honestly I think they probably cut off the quest writer and told him he didn't need to make it epic...why not you ask?
